Don't know why but I just don't really care about the final three seconds of the songs

Well, in my opinion that's a bad habit. The final three seconds are some of the most important seconds, that is, for people that listen to the whole song. For in the end, the last thing you will hear is the end, and this is what will stay with you most clearly. If the whole song is awesome, but the end screws that up, my whole appraisal for that song will get a sudden drop. Now in my case, that would probably not mean I won't listen to the song anymore, but rather just fix the end myself, unless the 'badness' of the song is not due to a badly edited song, but because the music there is ugly
But in your case, it is obviously not as bad as that, but when listening to it with headphones or earplugs, which I do now while at work, you hear this very clear difference for the left and right channel. And in the end, all it takes is one final edit of the entire wave file, which can also be done in the master phase, (though getting all tracks to end correctly in the first place is recommended, if you are lazy, just fixing the end afterward will also work). Zoom in on the end, see when the first track ends, delete everything from the other track after the end of the first track, and then add a small fadeout to both tracks, and voila, it is fixed (This is what I would do in this case, of course some songs have long fadeouts, or sudden stops, they require different approaches, but I am sure you know how to do that).
